We need a bit more information to see what is going on.

Do other files compress correctly?
Does the same file compress on a different architecture with the FreeBSD 1.08
bzip2 binary?

Could you try to figure out where the process is stuck?
For example by attaching gdb and generating a backtrace?

Could you try running the bzip2 testsuite against your binary?;a=blob;f=README;hb=HEAD
