Look in the X11 server log file for error messages after you experience a failed paste. I see something like that inside nedit. http://www.cygwin.com/ml/cygwin-xfree/2013-06/msg00000.html The crash problem in that post was resolved with a later version of the X11 server, but the paste and window degradation problems are still around. I hardly ever do a copy/paste from an X11 app to windows app or vice versa, so no idea if the nedit issue is related to what you are seeing.
