I just installed cygwin v1.3.5, and it seems to be working great. However,
when I open a shell, whoami returns Administrator instead of my domain login
id. How do I get a domain account recognized by cygwin?

Are you running NT like os ie NT4/2000/XP ? Do you the environment
variable CYGWIN set to "ntsec" ? Do you log into the domain or into
the local machine domain ?

Then you have to set it prior to running any cygwin executable.
You can do this from Control Panel->System->Advanced tab.
