I have updated the cygport to version 0.10.3 with the following changes:

* Scripts with erroneous .exe extension are automatically renamed.
* Fixed default excludes where libtool is used without automake.
* apache2.cygclass: fixes for module name detection
* autotools.cygclass: handle configure.ac with subdir configure.in; make
sure ACLOCAL_AMFLAGS directories exist
* berkdb.cygclass: support BDB 5.x
* nant.cygclass: NEW cygclass for NAnt-based builds
* php.cygclass: update for PHP 5.3; canonicalize all known PHP_CHANNELs
* waf.cygclass: fix libexecdir, sysconfdir, and localstatedir
* xfce4.cygclass: update for Xfce 4.8

Are you sure about this?  I ran into this problem with libiconv +
cygport-0.10.2, so I updated to 0.10.3, but I still got erroneous diffs.
 I had to manually modify the .cygport with

DIFF_EXCLUDES="configure ltmain.sh libtool.m4 ltoptions.m4 ltversion.m4
        lt~obsolete.m4 aclocal.m4 config.h.in"

I haven't investigated why, 'cause I'm busy working on the libiconv
problem and didn't need the distraction.  One odd thing about libiconv:
it uses aclocal, but NOT automake -- maybe that's an issue?

FYI, the last time I built libiconv I did not see this issue, and the
version of cygport I used at the time was 0.9.9.

Attached...sadly, bootstrapping libiconv and gettext is, well, odd.
Bruno doesn't use autoreconf.

Well, that's the problem.  cygport knows which files to ignore only when
it controls the process via the *autoreconf() functions.  If you run
libtoolize/autoconf/automake manually, you're on your own, so
understandably you need to add the relevant files to DIFF_EXCLUDES.

As for why you didn't need to do this with cygport 0.9.9, that's because
the fine-tuned exclusion code wasn't added until 0.10.0 (commit e153ad5
to be precise)  Prior to that, all these files were indiscriminately
excluded from the patch, regardless of whether or how autotools were
actually used.
