If you have a Windows shortcut to IE, try
cygstart "C:\[path to shortcut]\Internet Explorer.lnk"

For the record, these work for me:
cygstart "C:\Program Files\Internet Explorer\iexplore.exe" 
cygstart "C:\Program Files\Internet Explorer\iexplore.exe" "http://www.google.com"
