I think this type of thing was discussed in the last week regarding the mounting of /proc and /proc/registry. You should be able to check whether the /usr/bin directory exists using Windows explorer to check (for instance) C:/cygwin/usr ... As it happens, my system is in the same state as yours, with no directory at /usr/bin (C:/cygwin/usr/bin).
