See some working notes here: http://www.zylin.com/nios2libstdc++.html Altera has in it's wisdom decided to ship some partial old version of Cygwin with their Nios 5.0 (and 6.0) kit. The problem is that this partial Cygwin isn't complete enough to build a nios2 toolchain(like gcc is missing). Pulling down the latest and greatest from www.cygwin.com to build a nios2 toolchain does not work since the latest www.cyginw.com produced binaries that don't work with the old version of Nios 5.0. Familiar?
