The gfortran version 4.5 I downloaded and installed per the gfortran wiki. The other possibility to consider is what version of Windows you are using. I notice some reports on the Cygwin list of Vista and Windows 7 bugs. However, these bugs are being actively worked. Try using Cygwin setup.exe and select the reinstall option for gcc core and gfortran.
