My configuration line is:

  /cygdrive/c/migchain/source/gcc-3.0.4/configure --prefix=/cygdrive/c/migchain/install/native/gcc-3.0.4 --disable-shared --enable-libgcj --with-gnu-as --with-as=/cygdrive/c/migchain/install/native/binutils-2.11.2/bin/as --with-gnu-ld --with-ld=/cygdrive/c/migchain/install/native/binutils-2.11.2/ld

Then I do:

  make bootstrap all-target-libjava all-target-libstdc++-v3

I get this error:

It looks like a case sensitivity issue.

I have not tried this with a snapshot yet.
I am downloading gcc-20020225.tar.bz2 and will try that.
