Strange problem cropping up.  I chain scripts with command sequences for long running numerical calculations executed from the initial mintty terminal. Running from a non administrative session.  The form is

mcnp62.sh 221-1344c.mas3.87 221-1344c.baseh.s

The sequence runs through one or more of the execution groups and then fails with

Shutdown Cygwin and did a restart of Windows 10 home problems still exist.  Updated Cygwin.

Problems still exist.

Problems also occur on a new system with Windows 10 pro and fresh Cygwin install.  If I make the desired directory the working directory in emacs and use the emacs command feature to execute the script, it works. The cd command fails but since it is in the proper directory the files are available for the rest of the script.

You most likely have Windows permissions problems, if all your tools are Cygwin.

Run which on each tool to see what you are actually running, and run cygcheck to
ensure they use cygwin1.dll.

You need to run against all components of the path to any failing directory:

	$ ls -dl DIR
	$ getfacl DIR
	$ icacls  "$(cygpath -m ""DIR"")"	[Windows command]

and see what the permissions problem is: pay particular attention to the owner
and group, and the R[ead], X//list/search, and I[nherited] access permissions.

You do not say what your user id is and group memberships are (run id to find
out) but the failing directories have groups None or SYSTEM so if your user id
does not match, you may have limited access, and inherited access for other than
owner and admins excludes write, unless you have additional custom Windows ACLs.

USB drive Windows mounted on login. emacs shows the owner as whoever is 
looking at the drive. I don't know what the "s" in the directory 
permissions means.  Played with changes to no effect.

Any time I see stair stepped output, I suspect Windows code reading Unix text
without CRs:

#!/bin/bash
           cd /cygdrive/j/tri60/221-1344c_1.642

                                      mcnp62.sh 221-1344c.mas3.71

Please check your script line terminators by running file on them, where your
PATH points, and if you are running a non-Cygwin Windows executable by running
type PROG, which -a PROG, cygcheck on the full explicit executable path, and
that cygwin1.dll is listed in the output.

You may also see the opposite effect, running Cygwin on \r\n terminated scripts,
where cd dir\r fails.
