I cannot reproduce this issue with current Cygwin:
[jld@slate ~]$ uname -a
CYGWIN_NT-5.0 slate 1.7.7(0.230/5/3) 2010-08-31 09:58 i686 Cygwin
[jld@slate ~]$ export ECOS_REPOSITORY=/opt/ecos/ecos-3.0/packages
[jld@slate ~]$ /opt/ecos/ecos-3.0/tools/bin/configtool.exe
Do the above commands work for you?
I suspect that the error messages you report are unrelated to the
presence/value of the ECOS_REPOSITORY environment variable.

It looks like this is a likely duplicate of bug #1000628. And in fact the
reporter here has posted to that bug:
"I have same problem for that what I searched is required to config cygwin in
DOX/text mode by default it is in UNIX/Bin mode older version setup 2.51 or so
has mode to chose to install cygwin in DOS or UNIX mode but in new version its
not has , infect I also serched for old version or how to config cygwin in DOS
mode, if you found how to do that please tell me also"
It looks like using cygwin in DOS mode is no longer an (easy) option for users.
John if you have existing text mode mount points, this may explain why you
can't reproduce.
