In the case of the Standard game, you can tweak the 
'independent-density' table in 'lib/standard.g'. These values are per 
10000 cells. If you find a set of values that you think is more 
reasonable, you could report it to the list, and either the Standard 
game could be changed or else a "Sparse Cities" variant could be 
created. The table looks like this:

(table independent-density
           (town plains 3000)
           (town (desert forest mountains) 500))

As for other games, it is true that Bellum starts out with quite a few 
units inside the country borders, but things generally thin out as time 
progresses in that game. The Advances game is perhaps the worst culprit 
in terms of acquiring more units than you actually want to deal with.
